What is the jumper at JP3 used for?

The jumper at JP3 is used to set the fan mode. You can set it to "AUTO" and the fan speed will be adjusted automatically according to the temperature (thermal sensor needs to be connected) or you can manually set it to use high speed. 

Following are the settings you can use: 
Jumper on JP3 = AUTO (standard) 
No jumper on JP3 = Manual/High Speed
